What happened to Ben at the end of Lost?
When Locke leaves the island to bring the survivors back to the island, Ben tracks him down. He gets Locke to reveal what he knows about returning to the island, then kills him and stages it as a suicide.

Ben came to the Island a polite, quiet eight-year-old, the son of an abusive DHARMA Initiative janitor. He met the island’s natives, who healed him after a prisoner he freed (a time-travelling Sayid Jarrah) shot him, and he remained in touch as he grew and worked for the DHARMA Initiative.
Why did Ben stay outside the church on Lost?
Ben didn’t go into the church because he still had work to do, and he was not ready to move on. As Christian stated in the finale, the purpose of the Sideways world was to “remember, let go, move on.” While this was a metaphor for the show itself, we are also supposed to take that literally.
Why does Ben want to go back to the Island?
Everything Ben does is in the best interest of the Island and is to serve a greater good. While he has murdered people in cold blood, and is a pathological liar, it is all to protect the Island. Much like the wizard (the man behind the curtain) in “The Wizard of Oz,” Ben is a liar but has good intentions for doing so.
Why did Ben shoot John Locke?
Ben killed Locke because he knew that Eloise could send Locke back to the Island. She’s the only one who knows how. Ben knew if Locke got to Eloise then he’d be able to get back and reclaim leadership of the island, so Ben kills him and takes his place in getting the others back to the island, through Eloise.

The Island is not Purgatory or Limbo, it is full-out Hell. Were it not for the interference of the DHARMA Initiative (and Jacob seizing the opportunity by bringing the “survivors”), nobody could ever have left the Island, and the “survivors” would have been stuck there for eternity.
